I'm just throwing out ideas here to try and improve the team as much as possible. The biggest issue I keep hearing about is teams are struggling to find ways to improve their teams because there's just nobody available. Obviously I can't make teams trade with each other. We had 164 trades last year so I don't feel the league is as dead as some people do but I do think we can make slight improvements to make teams feel a little better about improving their teams.
One idea I thought of was eliminate the 40-man roster and just go with a 25-man MLB roster and a then gradually expand the minor league rosters. Doing this wouldn't make a huge difference but could add a few more mediocre level free agents to the list, especially during the season. It would never happen but if all 30 teams had a full 40-man roster that would be 1,200 players. If you reduce the 40-man roster to 25 then it would be 750 players. Obviously that's still a lot of players so like I said not a huge difference but it might help a little and teams would actually have to make decisions on whether to sign free agents and drop someone, instead of now just signing as many as you can and not really have to worry about dropping guys in-season and stuff.

I think the complaints about being limited in terms of ways you can fix your team is short term. Pretty much everyone knew that there would be a crappy FA crop this season since everyone worth rostering dynasty-wise would get more than a 1-year deal. Gradually draft contracts will expire, teams will pick up cap room, and better players will come available to bid on in FA's.
Let's be honest, if the goal is to be realistic (within reason), it's not like monster talent is floating around on the waiver wire midseason in real life either. If serious talent is acquired midseason, it's through trade not the waiver wire. If serious talent is acquired in the offseason, it's done through FA's and trades. It just so happens that in year two of our fictional league, the FA pool sucks because everyone worthwhile got more than a 1 year deal. I think that making large changes in structure to fix short term problems is a mistake that can open up new problems in the future.
